You are on the right track. Junction boxes, with blank covers are allowed above a suspended ceiling as it is not considered a closed space. The wires that are loose and wirenuted need to be put in a j-box. Also, clamps need to be used at each wire going into a j-box.You cannot cover any junction box that still has live wires in it. Your best bet is to either remove the box all together or just put a cover plate on it. Your other option is to run a new circuit to the new box and de-energize the circuit to the old box and mark the source wires as "NOT IN USE" at your panel in which case I believe you could . The simplest is paint. If a blank cover and its screws are painted to match the wall, the box will recede in appearance. Similarly, if the wall is wallpapered, you can wrap the blank cover with paper, gluing down a slight margin of the paper to the underside of the cover. Paint the heads of screws a color close to the paper's tone. The junction boxes that contain splices and are not accessible from the ceiling below should be exposed - not covered by insulation. If enough slack is present in the cables between the boxes, you may be able to raise them up a bit and mount them on trusses or other exposed framing members without having to run new wire.
